Duplicates generally happen when the session times out before scanning has completed. This can happen for a variety of reasons. .) clamav isn't current. If you have a clamav processing running which consistenly uses a lot of the cpu, you should upgrade your clamav package. .) your bayes database is set to autoexpire. This can take long enough for sessions to expire. You should turn it off (in /etc/mail/spamassassin/local.cf), and create a daily cron job to do this. Check the list archive an example script. Be sure to run all spamassassin programs (such as sa-learn, spamassassin) as user vpopmail (sudo -u vpopmail -H <command>).
