Well, auto_expire doesn't appear to be an issue.
Please post a larger sample of your spamd log. What you've posted so far
simply indicates that spamd is timing out. That's a hint, but doesn't
say much.

Is your server very busy? How many concurrent smtp tasks are typically
running? (See "tcpserver: status:" in smtp log)
How many spam children are running? (See "info: prefork: child states:"
in spamd log)
Is bayes_auto_expire set to '1' (meaning on) in the
/etc/mail/spamassassin/local.cf file?
