There's no single best way. It depends on your situation.
Whitelisting a domain in SA will only do you good if messages from them
are scoring high. Not too likely that's happening.
If messages from somewhere are being blocked by spamdyke, there are
several methods of whitelisting. Using the whitelist_senders file to
specify an entire domain is easiest. Easiest to whitelist, and easiest
to spoof. :( Whitelisting the sender's IP or rDNS is usually more effective.
