For the compilation thing, you'll need to recompile every time you update (SA rarely puts out updates, so it's nothing to worry about). I'd check to see if you have a lot of additional rules installed. Something is wonky with those scan times - I get worried when scan times go over 5 seconds a message. What is the output of "sudo -u vpopmail -H spamassassin -D --lint"? I'd be curious to see if your Bayes is corrupted or of an unmanageable size.
