qmailctl queue says there is nothing in any queue
qfixq says there are no issues with my queues (they're empty at 11PM --
shockingly?)

Any ideas?

I'm curious, what are the owner/perms on those files? That might give a clue as to how the problem occurred. My guess is that your qmail-queue program (that's pointed to by the symlink) didn't have the suid bit set at some point.

I'd try running the queue-repair.py utility. I think you need to use a flag to tell it to fix things. (-r ?)
