I assume you are using qooxdoo 0.7.x?
qooxdoo includes a build process that almost automatically takes care of
optimizing and rearranging the JavaScript classes. You should follow the
tutorial to create your application based on the "skeleton". Some info
about the development version ("source") vs. the deployment version
("build") can be found here:

BTW, if you consider switching to 0.8, it should be much easier to setup
and use the built-in tooling. While documentation is still work in
progress, the following docs might give you a first idea for that tasks
in 0.8:
