I would suggest to use an local server in whatever language you want (Java is multiplatform) and talk to this local server via HTTP from qooxdoo frontend. Otherwise, I'm afraid it will be very very difficult to use thing like USB from a browser, qooxdoo or not. Maybe, some protocol like MIDI had been coded in javascript. Have a look at http://www.ajaxian.com but I'm quite pessimistic for general USB access.
