All I can say is that the theme classes have no dependency to any other class in the framework. For every skeleton app one does build we therefor include these classes manually (see the "base.json" file for details).
So if you extend the classic theme and the generator is also including the modern theme then there must be somewhere a dependency. Since I can deny this for the framework classes, I wonder where this dependency has its root.
