Thomas, are you including other JS libraries than Qooxdoo? I had a very similar (the same?) problem when I used Prototype in my Qooxdoo application.
Try to reproduce the problem with a "clean" newly created application (create-application) and a very small example program. I could NOT reproduce the problem there and thus figured out that Prototype is doing something that has the side effect in Qooxdoo you describe.
