Kameleoon handles templated sites without any problems. It depends on what
you want to do, if you want to use a premade template and just modify it a
bit, just install that template and use Kameleoon over it. If you want to
design a complete template with Kameleoon, it also works, I would recommend
starting with a fresh layout (virgin canvas, if you want) without any
decorations and do all the design with Kameleoon.
With respect to your second question, it does not actually modify the
template as our technology is totally generic (we don't use any specific
providers for Magento, Wordpress, Drupal or whatever - it works with any
website). It just generates a new CSS for the website, and then we have our
engine magically handling the changes transparently :)
