Hi JN, the "add-script" generator key could be a solution:
http://qooxdoo.org/documentation/1.0/tool/generator_config_ref#add-script although I don't know the exact sequence of loading -- it probably loads *after* the main qooxdoo libraries, which is obviously not what you want. I have been discussing with Thomas about possible extensions to the generator which allow a fine-grained control over the loading of non-qooxdoo scripts (in my case, it concerned loading such scripts from contributions), maybe your point also makes it worth revisiting the issue.
