I had the same problem a while ago: how to make the main application use
resources of a contribution. I recommend using the 'resource' folder and
including

#asset(<name of the contrib>/*)

in the main file of your contribution. Then, you can load the third-party
scripts by adding, for example,

      "add-script" :
      [
        {
          "uri" : "../build/resource/persist/persist-all-min.js"
        }
      ]

in your source and build jobs in the final application. This works for the
"source" version of course only if you do a "./generate.py build" first.  

If I understood Thomas correctly, there is currently no way of automatically
including third-party scripts required by contributions automatically, they
have to be included explicitly by the main application with the mentioned
#asset and "add-script" commands.
