the compilation process is not mandatory but recommended.
compiling means resolving dependencies and compressing qooxdoo classes, so
you can use it and make your app stand-alone. if you compile it, you can
place your app (probably almost) anywhere you like in your server. if you
don't, you need to tell qooxdoo where everything is. normally the
development tools like the SDK should not be delivered as part of a released
application.
anyway, compiling qooxdoo only means running a script.
