Ok, so it's a theming / decorator issue. If you are using qooxdoo's Modern theme the menubar has a Single decorator with a PNG image. Setting the background color of an "imaged" decorator works, but you won't see any effect, as you've already realized ;)
You can either use another image with the menubar's decorator or define a decorator without an image (see http://manual.qooxdoo.org/1.5.x/pages/gui_toolkit/ui_decorators.html).
