Just call
popup.show() when page fires the "appear" event. That should do the trick.
The popup has a internal logic which makes sure, the popup always finds the
best position.
There is no easy way to disable that logic.
For your third problem you can use the property
hideOnBlockerTap
http://demo.qooxdoo.org/current/apiviewer/#qx.ui.mobile.dialog.Popup
With this, you can decide whether it hides on parent tap or not.

Last problem is - it auto hides after page scrolling. Is there a way to make
it being always shown without making it modal?
