I have never seen files with the names like
 .<username>.pop in the mailspool directory.

The standard mail file /var/spool/mail/<username> was readable
by the mail program.  I also tried renaming the file to
/var/spool/mail/<username>.old  and then sending new mail,
but this did not work either.   Finally, after reading your responses,
I was convinced that it is a mail file problem.  Then I tried 
renaming the file again, but this time to 
/var/spool/mail/old.<username> 
When I tried fetchmail again, a couple of weeks worth of old email 
suddently showed up in the mail spool file.  I don't have a clue
about why this worked, but everything is back to normal.  I will just have to 
extract the missing email from the old.<username> file that I created.
