qpopper and qmail

Hello everyone,   I am using qmail and qpopper 3.1.2.  I don't know much about the differences between mbox and Maildir and whatnot, but I'm pretty sure qmail is using mbox because it drops mail for users in their respective "~/Mailbox" and it is a single file, not a directory.  So, my problem is with qpopper.  It is obviously not looking in the Mailbox file for emails, because I can log in through pop3 and authenticate etc, but I have no mail.  Does anyone know how to make qpopper use the ~/Mailbox file?  Please let me know     Thank you all,   Jordan Snyder
