Are you sure your virus signatures are up to date? Does your viruses.db contain Worm.SCO (or Mydoom, which is the wildlist name).
Yes they are. I run freshclam as a daemon with a 30 minutes refresh rate and clamscan is able to catch the Worm.SCO when called on the command line.
