To my knowledge the compositor is handling the opacity of a window.
So I guess you are running Compton or Picom to get the transparency?
If so, could you try to kill Compton/Picom instead of restarting lightdm
to see if that helps?
If that fixes it you can then just start Compton/Picom again and
hopefully things is normal.
