Two commits are suspect: 50b8cf9f339c9ffcbfea0a691b45b8fda9e7a712 and f7875d43da6849649c365659840a99fe18001b37. I have a potential solution to this problem here: https://github.com/qtile/qtile/pull/5274 this should let you specify which serial number of the monitor to bind the screen config to. Qtile never looked at which display was the xrandr --primary display, so my guess is that it's the first commit (depending on xinerama) that broke things for you?
