I remember that one, maybe non-obvious, thing I had to do to get plugins and patches working right in lion, besides weeding out ones that weren't working, was manually authenticating them all - making sure that I dragged them over into the plugin folder so that I'd get my password prompt. When I did a migration, things didn't work right.
I did see this message, and I remember pulling all of my plugins and patches out, and it going away... I've been reintroducing them one at a time and only have a couple installed so far.
