Ah, it looks like rpm removal didn't cleaned up all the things.
You can cleanup this with:
virsh -c xen:/// undefine fedora-23

Thanks, that was it.
Btw. when you remove a template outside the Qubes VM Manager and you
forgot for one AppVM to change the template, Qubes VM Manager will
either crash or start doesn't like you at all.
I had to re-install the template after the virsh-command, change the
forgotten AppVM, then close the manager, uninstall and run the
virsh-command (I uninstalled several times and the domain was always
still registered with virsh.
