The normal route would be to clone an existing Debina template, and install the necessary tools ion that tem[plate. Then switch the VM to use the new template. It IS possible to install a deb file to somewhere of your own choosing, using 'dpkg -i --root=<dir>'. Since /usr/local is distinct to each VM, (it's a link to /rw/usrlocal), you may be able to install the package to /usr/local, and this would make the application specific to one VM. There are problems with this approach - the application may expect to find files/libraries in specific places, or may require multiple dependent packages which would also need to be installed in the VM. Alternatively you could download all the required packages to /rw/config, and install the application when the qube starts, either by an entry in /rw/config/rc.local or with a script referenced in .config/autostart. I would strongly recommend using a dedicated template.
