If you are still having trouble with this, you could try switching your UpdateVM to sys-whonix instead. Usually those will be slower, but it might work around whatever problem you are having. You can change it from either the Qubes Global Settings GUI or "qubes-prefs updatevm sys-whonix" from the command line, then try a regular update.
