Update: I found one application which does respect the GTK font setting: PulseAudio Volume Manager. There are probably more, but other GTK applications like Firefox and Gedit ignore it.
It looks as though Qubes Manager - which I particularly struggle with because the whole interface is tiny, not just the menus - actually uses QT.
