Windows will update both the hardware and software clocks with the SetSystemTime function (IIRC), but NTP doesn't use that function in normal operation - it alters the clock rate instead (as you know, of course). As the OS functions have been bypassed, perhaps NTP on the Windows platform should replace the functionality it has bypassed with an occasional setting of the hardware clock? Perhaps this is true for other operating systems as well?
