You have not said whether or not you checked your system clock for
excessive natural drift. I suggest you do that. Record the results
say at a minutes interval as a delta against a known good source.
That will enable you to check for periodic shifts as well as calculate
average drift.
There is a proceedure for calibrating the system clock at
http://ntp.isc.org/bin/view/Support/ManualCalibration
check that and and the man pages for adjtimex and hwclock.
That proceedure takes care of the adjustment as well but as a first step
you could just record the the drift.
Note - the drift recording with adjtime -u -c is against the cmos clock.
That clock may be broken, so you should keep that in mind.
you could actually go the whole hog and do the settings and forget ntp.
