VMware has some provisions for handling timekeeping - there is a PDF file on their Web site explaining this. I don't think that running under VMware would be the best way to check this. Perhaps you could try one of those "run Linux from a CD" options? It's difficult to be sure remotely, but it sounds as if perhaps you either have a hardware problem, or that two pieces of software are trying to set the time, and therefore competing with each other.
