Thanks for your help.  In my case, running longer to synchronize would
not have helped.  NTP was not receiving the PPS signals, due most likely
to a problem with my LinuxPPS setup.  The PPS messages I saw in the logs
were from a device called the ktimer and not from my GPS unit.  I
suspected this because ntpdc -c kern did not make any mention of PPS.

I fixed the problem by uninstalling linux and installing FreeBSD (with
ntpd) which supports PPS natively.
