Hi Miuel, I notice your different systems are using different mode bits - it looks like both units are processing $GPGGA, with one defaulting to 4800 baud and the other explicitly using 4800 baud.
This should make no difference, but I noticed it. http://support.ntp.org/bin/view/Support/TroubleshootingNTP#Section_9.4. describes the tally codes ('o', '*', etc), and I wonder if it might be that one machine is seeing the PPS signal and the other is not, or perhaps NTP is only seeing the PPS signal on one machine.
