It's indeed a bug: https://github.com/The-Compiler/qutebrowser/issues/797 I took a look at it before releasing v0.6.2 but I couldn't find an easy straightforward fix, so I postponed it until v0.7.0 or v0.7.1 for now. :-/ As a workaround you can create a wrapper script (say lx-youtube-dl) which calls the actual command so you can bind it to :hint links spawn without flags.
