I've added some protection to configure, so you might like to try again with tomorrow's beta or later.

You can investigate that by

blackduck% touch Imakefile
blackduck% xmkmf
imake -DUseInstalled -I/usr/X11R6/lib/X11/config
blackduck% grep CC Makefile
...

which is what R does. I presume that this will also fail if you compile R out-of-the-box with gcc? If that works and pgcc does not then something else in your settings is amiss.

The second is that if you are using a different compiler from that used to make X11, you may need to set CPICFLAGS etc. But we know about pgcc on Linux and so these will be set (but not necessarily SHLIB_LDFLAGS: see the R-admin manual).

I'd start by inserting debugging code in configure at that point to find out what ${cc} and ${CC} are, with the expectation that one is empty.
