You obviously have a combination from R code in package base and compiled C code of base R that do not match.

Point is that the "matrix" R code passes 7 arguments to the underlying .Internal code that should also expect 7 arguments. If just 5 are passes the R code is from an ancient version of R.

Try to clean up completely and reinstall.
