You may want to think about using a package NAMESPACE. I don't know if that is what you mean, but it is something available for making some functions "public" and others "package private", but it doesn't give a mechanism to ABSOLUTELY hide code.

There was some discussion on the list that there is work being done on an R compiler. I don't know what the status is or whether it would indeed solve your problem but you could try googling around for it or maybe someone else on the list can provide more info.
