See the ReadMe in the CRAN repository. It tells you that "ncdf" does not build out of the box on Windows and is hence not available on CRAN. Nevertheless, Brian kindly provides the binary in his "CRAN (extras)" repository (URL http://www.stats.ox.ac.uk/pub/RWin). Just type install.packages("ncdf") and it will be installed ...
