It's complicated. This was discussed on this list (and elsewhere) many, many times. I think many folks like the compromise of /usr/lib/R/site-library for packages installed as .deb files /usr/local/lib/R/site-library for packages installed via R That is a clean separation and it has been enforced since 2003 or so when we started to set R_LIBS.
