I usually just deploy my helper script 'install.r' (from package little in Debian/Ubuntu and now also CRAN) as I prefer my CRAN packages to be fresh. The sibbling script 'update.r' then refreshes installed packages against what is on CRAN (but knows to leave apt/dpkg installed packages alone).
