I religiously turn off R_LIBS_USER in /etc/R/Renviron to avoid that [1]. I recommended to everybody who cares to listen to do the same. If you do that, your path becomes R> .libPaths() [1] "/usr/local/lib/R/site-library" "/usr/lib/R/site-library" "/usr/lib/R/library" R> and all local installations go into the first of those three directories and survive upgrades.
