You should be able to achieve all of this using the rgeos package, it has
functionality to create new polygons based on the intersection, union, etc
of other polygons. 

Currently you can download the source from r-forge and install the package
manually, but it will also be available on cran in the very near future. If
you run into any difficulties or have questions, please let me know.
