I think SaveMovie() like the other functions in animation package has a
nasty trick
of changing directories under the hood and then changing them back. For my
work
with animation I hacked that part out of the packages source code [ in
ani.start(), ani.stop() ]

Jacob,  As long as the function takes a raster Object (grin) I think the
code from either
of those projects would work fine in an R package. it's been a while for me
since playing
around with video codecs, or I'd volunteer, but I can sign up for bug
testing.
