quartz is the graphics layer of OS X ( https://en.wikipedia.org/wiki/Quartz_(graphics_layer)). This is why the "native" Apple device is called quartz() in R. This is a super nice device IMO.
Xquartz is a port of X11 to quartz. To use XQuartz on OS X you have to use the x11() device (or features which uses X11). So basically, they have nothing to do with each other.
