Simon and Kasper,

I have gotten around the problem of the broken entry points by directly installing source files by
 source("http://bioconductor.org/biocLite.R";)
 biocLite("graph")
and
 biocLite("Rgraphviz").
Now, everything works like a charm (again).

As I am sure you know, there is still a problem with installing from the Packages and Data menu:

Error: could not find function "package.manager"
Error: could not find function "browse.pkgs"

I am using R.app
R.app GUI 1.27 (5372 Tiger build 32-bit), S.Urbanek & S.M.Iacus,

R version 2.9.0 alpha (2009-03-23 r48200)
i386-apple-darwin8.11.1

locale:
en_US.UTF-8/en_US.UTF-8/C/C/en_US.UTF-8/en_US.UTF-8

attached base packages:
[1] grid stats graphics grDevices utils datasets methods [8] base
other attached packages:
[1] GPArotation_2008.05-1 Rgraphviz_1.21.9 graph_1.21.4 [4] MASS_7.2-46 psych_1.0-67
loaded via a namespace (and not attached):
[1] cluster_1.11.12 tools_2.9.0

That won't work. The paths to libR are entirely different - you have to re-compile between R 2.8.x and R 2.9.x.

That is fine. However, I have the other problem (not related to the Rgraphviz problem) that I can not download packages because of the installer and package manager error.

Me culpa - those entry points have been removed, so the GUI needs updating. Will fix and keep you posted. Thanks for reporting,
