Unable to reproduce while running 2.9.1 under MacOS X 10.5.7. Just installed the binary from CRAN and it loads without complaint or warnings. Are your sure you have your Package Installer pointed at the correct repository? I use http://lib.stat.cmu.edu/R/CRAN/

package 'qtl' was built under R version 2.10.0

Are you running the devel version of R (2.10.0)? Or is something fishy going on?
