Hi, I highly recommend the first chapters of Gelman and Hill (2004). I think it has everything you want - including R code - and much more, without being too advanced. As a PhD student in a quantitative social science this book was a wonderful resource for me to understand how serious statistical analysis should be carried out in practice.
