If you can recognise the different usernames, you can do this:
# define Handlers for different cases
<Handler User-Name = /....../>
RewriteUsername .....
<AuthBy LDAP2>
.....
</AuthBy>
....
</Handler>
<Handler User-Name = /....../>
RewriteUsername .....
<AuthBy RADIUS>
....
</AuthBy>
....
</Handler>
