As far as I know all Cisco switches have transparent EAP transport so 
that should be no problem.
(I've tried EAP-TLS, TTLS, PEAP and MD5 with a Catalyst 6509.)

The only AP I know of that has no transparent EAP support is the (old) 
Lucent AP1000...
