My suggestion is to allow the admin to choose the owner of the site from a drop menu, then have Apache run as that user. The admin would need to manage ftp users, samba users and database users to have compatible permissions for writing to the site. I feel it is more a feature request than a bug though.

A sysadmin may want the folder to have www-data or root permissions on the folder.
