This seems done now.

Projects can exclude files and dirs in a number of ways, using the CLI, using 
the rat-maven, using rat-anttasks.

Example of ant tasks:

    <rat:report xmlns:rat="antlib:org.apache.rat.anttasks">
      <fileset dir="${src-dir}">
        <excludesfile name="${src-dir}/etc/rat-avoid.txt"/>
        <exclude name=".buildbot-sourcedata"/>
      </fileset>
    </rat:report>

where rat-avoid.txt contains a line separated list of files dirs to ignore.
