No built-in or even easy way. All three ways to run RAT provide means to restrict RAT to a known list of files (or rather exclude certain files in the CLI case). Depending on the way you use RAT, there may be different options. For the Ant task and svn you may be able to create a resource collection that only contains files that have a corresponding file in .svn/text-base - similar approaches may exist for other SCMs. I guess you could do the same for the Maven plugin or fiddle with find for the CLI.
