I just tried the shortcut method. It works on my system and does not flash.
Create a shortcut on your desktop, pointing to your batch file. Edit the properties so it runs minimized. Rename it to something simple without an extension, i.e. SendFax This becomes a file called SendFax.lnk Drag it into the directory where you want it to reside. Launch sendfax.lnk It runs in a minimized window without flashing. And you can always change its properties if you need to. As nice benefit of this: you can give it an appropriate icon, so it does not look weird on the taskbar.
